Whenever I attempt to open the root site on my SharePoint server (https://sharepointserver.com) I get the response: 'SharePoint Designer does not support editing non-SharePoint sites.' However if I attempt to open a sub site (https://sharepointserver.com/subsite) it works fine.

can you provide more details like: what is your sharepoint version? what is your sharepoint designer version? – lem.mallari Apr 30 at 3:13
