When I do a ctrl + left click in Stack Overflow, the page gets filled with a few rectangle boxes that outline the div structure.

This doesn't appear to be a browser implementation as it doesn't happen in other sites like Google (I am using Firefox 28 in windows).

What do the boxes signify?

This is a feature of your browser, not Stack Overflow. Google simply disabled certain styles. –  Martijn Pieters Apr 21 at 10:21
